Whole-Proteome Extraction Facilitated by  the Proteonano™  Proteomics Platform and SP3

To establish a standardized LC-MS workflow for animal and plant tissue samples using the Proteonano™ Ultraplex Proteomics Platform, which integrates SP3-based protein capture with advanced mass spectrometry technology.

​​With continuous advancements in mass spectrometry (MS), improved separation efficiency in liquid chromatography (LC), and increasingly sophisticated bioinformatics pipelines, MS-based proteomics has achieved large-scale, high-depth protein identification. It has become an essential platform for elucidating disease mechanisms, discovering drug targets, and developing clinical biomarkers [1]. However, a critical bottleneck remains at the sample preparation stage efficient extraction of proteins from complex biological samples and the generation of high-quality peptide digests which directly determines the sensitivity and reliability of downstream MS analysis [2].

 

Traditional sample preparation methods, such as in-solution digestion, in-gel digestion, and filter-aided sample preparation (FASP), are often labor-intensive and suffer from significant surface adsorption and high sample loss (>30%), resulting in limited proteome coverage (typically <60%). In addition, these workflows require relatively large amounts of starting material (>100 μg) and prolonged digestion times (12–24 hours), posing major challenges for low-input clinical samples and high-throughput studies.

Conclusion

Our study evaluated the performance of the Proteonano™ Ultraplex Proteomics Platform developed by Nanomics Biotech in applying SP3 technology for proteomics analysis of different biological samples.

 

1. Efficient Automation: The Proteonano™ SP3 Proteome Extract Kit, combined with the Nanomation™ G1 Pro system, achieved protein identification numbers comparable to manual methods (over 6,700 proteins), with lower variability (CV 6.544% vs. 6.764%) and over 98% overlap, confirming excellent compatibility and data consistency.

 

2. Proteonano™ platform has high analysis performance: After biological samples were processed by Proteonano™ SP3 Proteome Extract Kit and Proteonano™ Ultraplex.

3. Proteonano™ platform has wide applicability: Proteonano™ SP3 Proteome Extract Kit can be used for proteomic analysis of various types of protein samples, including but not limited to plants and animal tissues, and animal cells.

 

4. Proteonano™ platform enables standardized sample processing, allowing for reproducible LC-MS data production.
