Proteomic Analysis of Cerebrospinal Fluid Using the Proteonano™ Ultraplex Proteomics Platform

Developed a standardized cerebrospinal fluid protein analysis workflow using the Proteonano™ Ultraplex Proteomics Platform combined with Orbitrap Astral.

Cerebrospinal fluid (CSF), a clear liquid found in the brain ventricles and subarachnoid space, plays vital roles in protecting the central nervous system, supporting metabolic balance, and transporting nutrients. Variations in its protein composition—particularly total protein (TP) and microalbumin (mALB)—offer valuable clinical insights into CNS inflammation, infection, and blood-brain barrier integrity.

Nanomics Biotech’s proprietary Proteonano™ CSF Kit for deep cerebrospinal fluid (CSF) analysis and the Proteonano™ Ultraplex Proteomics Platform, combined with advanced surface-engineered magnetic nanoparticle enrichment technology, enable precise capture and highly sensitive detection of low-abundance proteins in CSF. This establishes a standardized workflow suitable for large-scale CSF proteomic studies and provides robust technological support for the discovery of protein biomarkers in neurological diseases.

Conclusion

In this study, we combined the Proteonano™ CSF Proteome Kit and Proteonano™ Ultraplex Proteomics Platform (Pro suite) from Nanomics Biotech with Thermo Fisher’s latest high-resolution Orbitrap Astral mass spectrometer. Using surface-modified, monodisperse magnetic nanoparticles (S3MNPs), we enriched low-abundance proteins in cerebrospinal fluid (CSF) samples, and performed standardized preparation, protein identification, and analysis. The key findings are:

1. The volume of CSF sample directly correlates with the number of proteins identified. For instance, a minimum sample volume of 100ng yielded 1699 proteins.

2. We identified a total of 3114 PGs, including 2195 PGs that matched entries in the HPPP database and719 novel PGs.

3. The analysis covered over 9 orders of magnitude in the CSF proteome.

Overall, the use of the Proteonano™ CSF Proteome Kit for standardized sample preparation, combined with advanced mass spectrometry, enables high-depth detection of low-volume CSF proteomics samples.
