Performance of the Proteonano™ Platform on Different Mass Spectrometers

This work is aimed to demonstrate the universality of the Proteonano™ Ultraplex Proteomics Platform across three major high-resolution mass spectrometers, using low-abundant plasma proteomics as a benchmark.

Proteonano™ Ultraplex Proteomics Platform workflow across three LC-MS instruments

Using the Proteonano™ Ultraplex Proteomics Platform, deep protein coverage can be achieved with ng-level loading amounts. For mass spectrometry measurement, samples were loaded at 200 ng, 300 ng, and 500 ng on the Orbitrap Exploris 480, timsTOF Pro 2, and Orbitrap Astral platforms, respectively.

The results show that:

  • The Orbitrap Exploris 480 identified 2,341 protein groups (PGs) in plasma samples;

  • The timsTOF Pro 2 identified 3,436 PGs in plasma samples;

  • The Orbitrap Astral platform, with a 13-minute gradient, identified 4,127 PGs in plasma samples;

  • The Orbitrap Astral platform, with an 8-minute gradient, identified 2,770 PGs in plasma samples (see Figure 2).

The results (see Figure 5) show that the Proteonano™ Platform on the Orbitrap Astral, Orbitrap 480, and timsTOF Pro2 covered approximately 50% of the HPPP database. Among these, 1,690 PGs were detected by all three mass spectrometers, demonstrating both the differentiating and complementary strengths of each instrument.
